I have decided to give up wholly on catching Raikou and Entei in SoulSilver until I get my hands on more master balls. Because both Pokemon are HAX in battle. They cheat.
They are damn near impossible to get close to in the first place(Yes, I know they run when you fly, but I don't fly when I want to catch them.) I have been on the SAME ROUTE like, three feet away, then I go into the tall grass, get attacked by some stupid Pidgey, and they run. (I know hold a grudge against all Pidgey.) Yes, it is a Pidgey EVERY time.
I have also used Mean Look on BOTH of them. Raikou simply roars, and Entei STILL runs. >_< So, I have learned you have NO CHANCE whatsoever if you have to fight them. Oh, have I mentioned I've paralyzed them both? Thunderwave, yep. Still doesn't do a damn thing. They STILL attack(ie: Roar or Fire Spin) and they still flee.
Yes, this is a rant. I more wanted to tell it then anything else. Bleh. If anyone has any advice, though, I wouldn't reject it.
Edit: Well, I FINALLY caught up to Raikou, attacked it... and it fainted. Now what?

... I honestly can't say I've ever had this problem, even in old Gold and Silver..
If you fainted it, I hope you reset or don't care to get it.. '^^;
As to Entei, and a little general Roamer-Tracking across all games for future reference, here are some tips.
Do not Paralyze. Put them to Sleep. They WILL still run while asleep without a trapper, but they're GUARANTEED not to be able to attack for at least a few turns if you do, and Sleep has a significantly higher catch rate factor than does Paralysis.
Second, in HGSS, tracking did become a bit easier than GSC at least as far as my personal memory serves. They used to do crazy moves when you went through gatehouses at least sometimes, where now they won't move when you enter one, and RARELY when you come out. Meaning it is VERY RARE but POSSIBLE to move between routes without them moving. Also, their moves are no longer so set, so you can walk back and forth at the border of two routes and they won't just do the same on whatever two routes they were on anymore- there's a chance they'll get closer to you. :3 In personal experience and via many tales I hear, it seems to be easiest to track them around the main loop and up through the Ecruteak area. ^^
ALWAYS save as soon as you see they're on the same route as you just in case, and use weaker Pokemon, low-effective moves, or False Swipe if you're unsure. Better to have to track them more times making slow progress than to have to keep resetting and tracking them at full because you fainted them repeatedly.
Finally, screw Ultra Balls. Their multiplier is only x2. If you're going for a slow whittling approach, or otherwise have them asleep/etc and down to just a few health wandering around, QUICK BALLS. They're twice as strong as Ultra at x4 when used instantly. If you manage to trap/sleep-chain for long enough- like 30+ turns, Timer Balls also become viable. However, USUALLY when Quick Balls are not the right option, you'll just wanna track at night and use Dusk Balls, as they have a 3.5x multiplier when it's dark. :3

Actually, they respawn if fainted. You just need to go defeat the elite four to get them to do so.

Oh do they too in HGSS? Okay, cool. I knew Ho-oh and Lugia did, but I wasn't sure about Beasts. ^^ ...Iz why I intentionally killed Ho-oh.. x3 I wanted to move on and beat E4 and stuff, but I AM going to reset for a real legit Shiny Ho-oh EVENTUALLY~ >D
